.mat file vs material creating on Lua runtime

I have an object that displays correctly when everything is setup in the scene, but when I try to make it 'configurable', I managed to get everything working except the material, it will not render appropriately. 

Is there any difference I need to take care from Lua when I create a material other than loading and assigning the shader and textures? 

Thanks in advance! (Leadwerks 4.6 here)
